My girlfriend recently dealt with a nasty case of a urinary tract infection, and then, just a single day later, I found myself coming down with a UTI as well—though my luck is even worse, as I’m also currently battling a full-blown case of strep throat. We hadn't actually seen each other for about a week, and once we finally reunited, we had sex for the first time that night; we wanted to go at it again the very next day, but she was in too much pain from the discomfort, which is when her symptoms really started kicking in.

She’s feeling quite a bit better now after taking some medication and whatnot, but I seem to be stuck in this endless cycle of fighting off this strep throat.
However, what’s truly weighing on my mind is this little patch of redness that has appeared on the underside of my penis, maybe about 3x3mm in size... I did reach out to my doctor, and she told me not to lose sleep over it, but I just noticed a tiny little speck on the glans, roughly 1x1mm, that looks somewhat like a small wart, and now I am absolutely terrified wondering what on earth this could be.
By the way, since I'm a college student, I don't have my own primary care physician to lean on, and the earliest appointment I could snag with a private urologist isn't for another six days :SSSS

It sounds like you guys probably picked up a yeast infection from antibiotics. You both need to get treated and stay away from each other until it's cleared up.

It’s roughly 1x1mm, maybe a bit less, and honestly, it looks somewhat like a small skin tag. Now, I find myself feeling a bit unsettled by the whole thing—if there's even a way to be "unsettled" by something so minuscule—and I suppose I'm wondering if anyone else has dealt with this sort of thing? What could it possibly be?

It’s probably for the best that you’re scheduling that appointment with the urologist. If the lesion actually resembles a wart, then there is a decent chance it is indeed a condyloma caused by a low-risk strain of HPV—though, typically, those don't present with the kind of redness you described. A specialist will be able to clear things up for you, and I imagine they’ll likely want to run a few swabs just to be certain.

I am honestly not entirely sure whether she has actually seen her primary care physician yet or if she’s even gone through with the necessary lab work. I suppose it remains to be seen if they have managed to isolate anything specific—though, given the circumstances, one can only hope. Regardless, she really ought to schedule an appointment with her gynecologist to get those cervical swabs done; and I should clarify, I don't just mean a standard Pap smear, but the full battery of swabs to be certain. Only then—once everything is truly accounted for—can we say she has undergone a complete diagnostic workup.

The real issue I’m grappling with here is that initial little sore—it’s been stinging quite a bit whenever it gets touched. Is there any chance we could be looking at something like herpes? My girlfriend actually went to see her gynecologist recently, though they didn't end up performing a Pap smear or running any other specific tests during the visit. To make matters even more complicated, I've also noticed a wart popping up on my finger, and I can't help but wonder if these two things might somehow be linked together...

A wart could definitely be a condyloma (an HPV infection), but those sores are more likely caused by a fungal issue. Since your immune system has taken a hit, it's probable that the HPV virus was lying dormant and has now flared up, causing the condyloma to surface.
Both of you need to go get some thorough testing done.
