It's because you're likely running a 32-bit OS. That architecture just can't address more than about 3.25GB—that's just how it is. It's old tech. If you actually want to utilize the full 4GB (or anything more), you need to wipe it and install a 64-bit OS.

Look, I don't know about all your complicated setups. If I need to sync something, I just use Subtitle Workshop, save the file, fire up the movie in VLC Media Player, and then simply drag the subtitle file from my folder straight into the video window. Boom. Done. The text loads perfectly right onto the film.
The subtitles play along with the movie just fine; as for anything else, I honestly haven't a clue.
All I know is that something is clearly off here—not because the computer doesn't recognize what's going on, but quite the opposite. It knows exactly what it's looking at. 👍
And for the record, it’s total nonsense to claim that .avi or .mp3 files are hidden. They aren't hidden on my end. I'm running Windows 7 Ultimate and I have absolutely zero reason to hide them.
